What dock type are you using? You say "rail" so is that a rail basic?
If you're using a turret dock, it doesn't work (intended since that would give serious performance issues).

Not seeing this occur as described. Taking fire with shields up or down does not cause the indicated behavior

Did you try it on a different Multiplayer server? - mining bonuses are handled by the server configuration / block config files ... the client has no inluence over them.

It should be noted the amount of stutter scales with the number of Jump Computers linked to logic on this ship. 100 causes barely noticeable stutter, whereas 1000 will generate a lot more.

Interesting response to not having a connection.
Adding an offline-only mode and have the launcher intelligently fallback to it should resolve this issue.
