I just tried to replicate the results, with two standalone ship cores, and got another unexpected result:
That's right. I directly jumped from one ship to another. Neither ship was docked to anything else. I can try it again and see if you need confirmation.
Did you jump from ship to ship ... and nowhere was a station involved ? (even as dock for one of the ships?)
system falsely tried to check HP conditions for shops, and if no ship has been there for a player yet, HP conditions have never initialized (since they dont initialize on shops, as they don't have an advanced manager (ManagerContainer))
since having a delay on same reactor boot would be inconsistent, I added a cooldown value that gets set on any damage.

Tested on Macbook Pro 2012, Intel HD Graphics 3000 1024MB, OSX Mavericks.
The merge seems to end up with 2 missing <Amount> nodes. The type is always THRUST and condition HP is never altered from the original. Probably because these are not unique nodes.
Seems it's caused if a client joins a sector with not a single entity in there, stick shops don't count.
Easy to reproduce if you turn off NPC factions entirely (setting max NPC count to 0) and generating a new world. Needs some luck as you may get a station up close.

Can't reproduce, but I know that someone else had a similar issue. Most likely a file is not updated properly, or is not updated at all causing missing values.
Merging this task with your previous one, we can try to work this out in your forum thread.

Was most likely a broken config file then.
Reinstalling the game worked for some reason
Possibly related to <ReactorStabilizationPowerEffectiveFull> or another config value recently added. The max regen is equal to a single functional reactor block and does not get past that. Changed plenty of config values but had no luck in getting any increase beyond that single reactor block.
The streams have physics and check for blocks passing through it, causing fps problems.
A sector that suffers greatly from this particular issue has been uploaded in Slack, name: "lagSector".
