Works fine for me when creating a shipyard design from a blueprint with thrust changed on it and using the shipyard to build it. The only way I can think of for that to occur is for the state to be saved along with the blueprint in the first place.
Shipyards are a different type of spawning.

Works, although you have to make sure it finishes the thrust calibration or the save file will still have the old thrust setting ^^
Server blueprints, local, uploaded from local to server, multiple docks with multiple configuration...no problem found.
