the ship needs to be fairly long, or tall, so that it is saved with multiple sections into the data base.

TIME added a comment to T510: undocking ship from shipyard will usually redock it immediately.

not a fix, but related; In the current release version if you turn the ship yard off then turn it back on it seems to make the ship dockable again when experiencing this problem.
