When one sets a waypoint in either the Galaxy map 'P' or the navigation menu 'N' this shows normally as a white arrow or braces on the HUD.
During flying one obviously wants to check the nav menu from time to time to check for nasties, however when closing the nav menu the color of the marked waypoint on the HUD you're flying towards sometimes assumes the color of the last item in the nav menu list.
This is a subtle one since it seems to happen only after the list in the nav menu is reduced by at least one item since the waypoint was set. Also when the HUD displays the wrong color marker and one pans away so it becomes an arrow to the waypoint the color changes to the correct white color again. Until one opens and closes the nav menu, then again the last item in the list color is used again for the waypoint and so on and on.

How to reproduce in most cases:
1-remove all filters except for the shop filter, and be near a shop (so it's the only item showing in your nav) -> example filter, most last item lists seems to change icon color
2- set a waypoint, doesn't matter where (not your current sector).
3- look at that waypoint
4- open and close your navigation
The color of the waypoint marker and the other default nav point will perma change color of the last item in your navigation menu, which is a shop in this case. Looking away, so it is not visible in your screen anymore fixes it.
It only seems to affect waypoint markers, including the 6 standard ones for the nearby sectors.
