Docked turrets will damage the mothership when firing at enemies.
Tested with AMC, Beams and Missiles.
The only other related bug reports I have found are

and
http://bugs.star-made.org/issues/340
and they are more than half a year old.

now only still a visual problem
to reproduce:
1- get a Turret docked to a ship
2- make sure ship is unshielded
3- fire on the mothership
4- {F371}
no damage is done but a damage indicator with 0 appears for the hit
5- a shielded ship will not show any shield effect or damage number
